I know this is possible, I just dont know where it is in the programming software: How do I get a UHF CDM1550LS+ to encode and decode MDC1200 ID's ? I had someone tell me it's not possible on the LS+ due to the LTR trunking - but I know it can be set up in the conventional mode to do this - any ideas ?

Not all LS+ models are created equal. Check your model number, I bet it ends with "5AN". In order for the unit to be capable of MDC operation in conventional modes, it must end with "6AN".

I have a strange feeling thats exactly what it could be . . . . What are my choices? to try to get a plain CDM1550 or get a specific model ?

Wavetar is correct. I had a CDM 1550LS+ with the same issue.
Your best bet is to get a non LS The only town around here with LTR is Marshfield.
