Can someone tell I have a XTS5000 model 2 and was wanting to know if I swap the case with a M3 case can it be flashed to be an M3?

Sure it can be done.. But for all intents and purposes, consider it about impossible for the "average Joe" to get it done..

If your radio has old firmware, programming it with the latest CPS will not add any new features unless you have the latest firmware to match..
CPS = Customer Programming Software, Not CPS Software.

Ok I understand an average Joe could'nt do it but could a board member do it there not your average Joe lol
