Basic questions are in order...
1: You tuned it up. Fine.
Did you ever hear any audio on the test set?
Can you open the squelch and hear any noise?
Can you key the controller with a portable or by opening the squelch?
I am not familiar with the method of interface you have described but you are going to have to get your hands dirty. Get your scope and your MANUAL and find where the interface points are. Do you have audio present when sending a signal into the repeater?
This isn't rocket science.
Describe your method of interface and if I am awake, I'll look it up in my manual.
It's for this exact reason why I use the squelch gate and factory audio.

You quoted a SINAD sensitivity measurement so there must be recevier audio in there somewhere that you used to conduct that test.
You also said the only cards you have are the R1 audio, PL, and station control.
If the station was originally configured for tone remote control, it had a guard tone module and an F1-PL module.
Receiver audio passes through a notch filter on the F1-PL module. If you remove that card, you must reconfigure your backplane jumpers. Refer to the MSR control and audio service manual for details.
