MC2000 console QCII (2 tone) paging issue

Hello all!
I have an odd issue I am trying to sort out with an MC2000 console used to dispatch both
Public Safety and EMTs through a repeater.
When dispatch keys the mic attached to the MC2000 it works fine 100% of the time,
repeater keys, voice is passed, etc... however to dispatch the EMTs they use QCII
(2 tone) paging for which the dispatcher pushes a pre-programmed button to queue
the tones for transmit when the red transmit button is pressed. Currently this works
only 60 to 70% of the time and the dispatcher must send several pages to get it to work.
Upon my inspection it seems that when the tones fail the repeater never even keys.
Could it be the timing between the console sending the High Level Guard Tone and
the QCII tones? Could the console be mashing them together causing the repeater
to ignore the HLGT and not key?
The dry loop that the tone remote goes over was quite noisy, and I did have them
switch to a cleaner pair (this is on a campus and does not go through any telco lines)
and the problem still persists. This issue only started 2 weeks ago, up until then it
was in service for several years without issue.
