There are several things that I would mention.

1. Did this setup ever work properly? If so, what was recently changed? Has the receive audio also gotten a lot softer?
2. Get a local microphone and use it at the MSF5000 to see if the transmit audio is OK with that source. A deviation meter or station monitor would be a better thing to use than another radio.
3. Measure the audio output from the remote control system. The level on the line should be between 0 and -10 dBm, which is something between approximately 0.8 volts RMS and 0.2 volts RMS.
4. There are two adjustments on digital-capable stations - one is the standard "tx audio level" on EEPot 7, the other is a "coarse line level adjust" on EEPot E which, as I recall, has values of 1, 2, or 3. EEPot 7 has the standard 00-99 range. There's a procedure in the MSF5000 manual for setting the line transmit level.
5. If this is a digital-capable system, make sure there are no errors displayed on the station control enclosure. If there are, they should be repaired before proceeding.

If you provide more details, such as the model number of the station, more help could be provided.
