when the repeater/direct function is used is the PL dropped off the receive side when in the direct mode? I was using my radio and could not hear the conversation. I know the PL tones are correct. The codes are different one for transmit and a different the receive side.

Logically it would seem that the transmit PL would change to be the same as the receive PL, otherwise listeners would not be able to receive the simplex transmissions. Does this make sense? I have the facilities to experiment on this but haven''t done so yet.

do you have the box checked for TA Direct/talkaround in the CPS?

I know that you asked about the XTS 5000, but I do recall a similar issue with the JT1000 on split PL tone. If I recall correctly, when Direct Talk Around Simplex was selected, it transmitted the INPUT PL! I would check to see if that is what is happening. Also, are you running the most current firmware on the XTS5000?

there's always the option to create another channel specifically for TA and labeled as such. I usually do this so I don't forget to turn the TA off

Is the receive pl dropped when in scan mode?

If you have scan configured that way, yes.
