I have a Saber 3 with DES-XL module installed. Whenever i switch it to secure mode, it lets out a fast beeping tone. When ever I tansmit, it shows KEY FAIL on the screen. Does this mean that I have to load a new key in there or what?

Well on my systems saber III I have DES module in it with it NOT loaded and everytime I put it in "securenet" mode, and attempt to transmitt, it says "CLR Only" and gives a low tone beep. So try reloading it and see what happens?

Yes, you need to use a keyloader and load a new key. Once a key is loaded you can't take the battery off for longer than about 50 seconds or the radio will lose it's key again.
