Mystery (to me) HT1000 Alert Tone?
Hello,
After awhile, the time varies between imediate and several minutes to hours, I get a single BEEP with green LED flash. This will beep every 2 seconds.
What does this mean?
Any help would be appreciated.

Do you have QC-II decode enabled by chance?
May also be MDC decode as well, not certain without seeing it in person to decipher what's taking place, but it has the appearance of some form of decoding happening and that's the 'reminder' that it has been decoded,.
One other possibility is remote monitor, but i doubt this, they are usually 'silent' in operation and transparent to the radio user.
If none of the auto resets are enabled, you may have to manually reset the option to restore it to its previous state.
Best bet is to read the radio and go into the options settings to see exactly what was enabled, you may find some form of decode in signalling was enabled that you didn't know, or accidenttally enabled.

I believe there's also an option where after the radio has stopped on a channel during scan mode, if you rotate the channel knob, the radio will beep when you've stopped on the channel that was last active during scan mode.
It does this so you can figure out what was the last (most recent) channel that the radio stopped on while scanning.

Could also be 'priority channel alert'. Beeps any time squelch is broken on the priority channel. I don't remember for sure on the HT1000, but some /\/\ radios beep for the priority (if the feature is enabled) even if the proper PL isn't detected.

Check your power contacts on the back of the radio and especially the battery. Run across alot of HT1000's in the fire service where the user clips it on his belt or pant pocket and sometimes during the period of the day it will beep and the green led will light as it goes through the self test cycle.
Also, NTN1743 and NTN1744 batteries will form pits or groves on the power contacts on the battery from the power contact pins on the back of the radio due to heavy use and movement. I first clean the battery contacts with a typewriter eraser and then check the plastic tabs to see if they have gone flimsy. If the groves are deep on the power contacts or the tabs at the base of the battery, are flimsy you will have to either tape the battery to the back of the radio ( done VERY often, not recommended at all.... ) or replace the battery.

If the lights are out when you leave the station and then come on the second you key up, you know you have enough power.
