Just recently, I bought a couple of MCS2000 flashed as MC2100, however I miss some features. So
I was thinking about reflashing them to MCS2000 mode. However, I can't find much details.
So, what is the difference between having a radio flashed as MCS2000 vs MC2100?
Which version gives you more features? Which would you recommend and why?

I looked at this here in the UK. The MCS2000 were taken from a Starnet system which may go by another name in the USA, but essentially the MCS2000 is a trunked radio set which can have none trunked personalities. Ie behave like any other radio. If the MCS2000 flash is above 5.1, then you can program them for user selected PL (MPL), below flash 5.1 then you can program the pl tone only within the personality.
MCS2000 do not have selective calling.
If you re-flash them to 2100, then they lose their trunked capability, but will encode and decode five tone plus PL.
As I understand it, there is no going back from 2100 to 2000.
