I have an MTS2000 III flashport that was programmed with DOS software by the previous owner. I do NOT have DOS but windows based software for the same radio. Will I have problems trying to program it or no?

The windows cps will work fine but you won't be able to go back to the dos version without a saved codeplug

It depends on the firmware version and/or controller size in the radio. Some controllers with firmware R05.x and below can read with Windows CPS but they won't write.
